 膜貫通部分がα-へリックス構造で形成されている場合(SOSUIで求めた膜貫通タンパク質の膜貫通部分アミノ酸配列/疎水性インデックス順参照)と異なり,βバレル型の場合は個々のβ-シートが膜を構成する疎水性分子の疎水性部分と近接しているのではなく,複数のβ-シートの局所部分が協同して接していることに注意する必要がある。
